Help to remove infected files from wordpress site

Hi guys, I found out my WordPress website has some malware and infected files. I have already removed all infected files with a plugin and if I check the site with different tools it seems ok. The hosting provider still says there are external folders with infected files and if we dont remove them they suspend the service. I am not sure what I have to do so I am looking for your help.
