Fix 504 Error After SSL Renewal On NameCheap

Right after I renewed the SSL certificate for my web application on NameCheap, every request to the site now ends in a 504 Gateway Timeout.
What I need is a fast, methodical investigation into where the timeout is happening and a clean fix so the site loads over HTTPS again.
