Running analyses using R: Logistic Regression

I plan to run a logistic regression in R.
subject: veterans (~400)
DV/outcome: 3 month abstinence; 6 month abstinence (dichotomous)
predictor: ADI (area deprivation index) currently in percentiles
covariates/control variables: demographics: (age, sex, race, ethnicity, martial status, demo health rating, fagerstrom/smoking patterns score, history of tobacco use, phq-9, intervention group); individual-level indicators of SES: (annual household income, education level, occupation); access to healthcare (drive distance to nearest VA, drive distance to primary VA)
I am having trouble identifying which steps to do first: I have missingness in my data that I think I will need to do multiple imputation for (planning to use Mice package) but not sure how to do this prior to finalizing which covariates to include in my analysis. Need conceptual help first and then coding help.
