Creation Vignette for Open Source R library (for scRNAseq analysis)
Budget: $10 – $50 USD
I am seeking a capable R programmer, ideally with background biology/sequencing, at best in single-cell RNA-seq interpretation and an understanding of the Seurat library.
The successful freelancer will draft a set of documents in both .md and .PDF format, demonstrating the usage of the open-source R scRNAseq library "Seurat.utils".
The tasks include:
- Utilization of a published single-cell RNA-seq dataset in Seurat format.
- Demonstrating approximately 50% of the functions listed on vertesy's Seurat.utils' Github page.
- Primarily showcasing the "Visualization" functions, with output plots, and others from the Seurat.Utils library.
Ideal skills include:
- Proficiency in writing in R programming language, and Vignettes.
- Good knowledge of Github and Markdown.
- Understanding of the goals and use of the Seurat.utils R library (when reading it).
- Some understanding of single-cell RNA-seq datasets.
- Familiar with data visualization techniques.
GOAL
Your ultimate goal is to provide a clear and engaging vignette that will serve as an instructional guide for potential users of the R scRNAseq library.
The scope of the vignette (how many functions are covered) can be discussed. Default is 50%-75%.
DELIVERABLE
The resulting document is a markdown document that can be directly rendered on Github, and a pdf Exported version of that.
The document walks the potential user through the use
EXAMPLES vignettes:
https://satijalab.org/seurat/articles/pbmc3k_tutorial.html
https://satijalab.org/seurat/articles/visualization_vignette
(logical order of calls + )
PACKAGE
The https://github.com/vertesy/Seurat.utils package is essentially a helper and wrapper mostly around the Seurat package.
THE DATA OBJECT
I will share a data object online. For now functions should work on the small object "pbmc_small" incuded in Seurat: https://www.rdocumentation.org/packages/Seurat/versions/3.1.4/topics/pbmc_small
HOW TO WORK TOGETHER
I would like that you submit a plan, that we discuss (what fun's to demonstrate, what steps, what tools to use).
Once agreed do a minimal version showcasing a document for 1-2 functions. If you are confident, you can start with this step.
If you encounter errors with installation / usage of the function, please first contact me here.
We can adapt the goals along our dicussion.
YOUR PROPOSAL
Please estimate how many hours will it take for you and if you foresee any difficulties.
Please let me know if you have relevant experiences in biology, natural sciences, research, sequencing.
>>> If you do not have a good knowledge of, and solid experience with R programming language, please do not apply. <<<
Thank you for your time &
have a great day!
