cortical thickness estimation

We have a 3d .nii image (256,256,256) size of brain MRI , using python , numpy and other similar libraries we have to create output such that only gray matter is highlighted and other pixels are assigned value 0.Other primary goal is to estimate cortical thickness at every point in generated output.
