Connecting different physical groups (subdomains) in GMSH API together

I wrote a code with GMSH API in python. I try to make a domain with some cycles in it with different physical groups.
But unfortunately, the result shows that they are not connected! And the flow can not diffuse through the cycles. Please look at the images in the attachment.
I want to connect the surfaces together?
