Migrate website from Prestashop to Shopify

Hoping I can convey the complexities without being too obtuse :)
We have a website www.sansabelt.com which sells men’s pants using the Prestashop platform and I am considering moving it to Shopify. The products do not live as individual entities in the back end of my Prestashop site. We use a combinations generator module to combine various attributes like color, style, fabric, size, etc and essentially the customer builds an SKU that goes into the cart.
If you go to it www.sansabelt.com, you will see that you can order our pants in one of two ways
SELECT BY FABRIC
1) Select the Pant Fabric
2) Select Style (pleated, etc)
3) Select Color
4) Select Waist Size
5) Select Optional Hemming
6) Select Optional Belt Loops
7) ADD TO CART—at which time you can either order it or get an Out of Stock message.

OR
SELECT BY STYLE
1) Select the Pant Style (pleated, etc)
2) Select Fabric
3) Select Color
4) Select Waist Size
5) Select Optional Hemming
6) Select Optional Belt Loops
7) ADD TO CART—at which time you can either order it or get an Out of Stock message.

We have approx. 2300 SKUs in total, so as an SKU is built and goes into the cart, it hits our 3PL warehouse system (which does have an API), and is then picked and shipped if available. The 3PL system also controls inventory which feeds back nightly into our website to update product availability, so, if upon combining the 4 main variables (fabric, style, size, color) the final item is out of stock, the customer now gets an out of stock message when they try to enter it in their cart. I hate this. Pants are stocked unhemmed and without belt loops, so these last two variants are not part of the SKU that hits against stock availability but ride along to the cart once selected and to our 3pl system thru some additional coding.
1) I want to avoid disappointing a customer who has combined 6 different variables only to get an out-of-stock message. Is that even possible? I see a lot of great Shopify sites that let customers select by size, or by color. Since our products are not individually listed on the back end of our site, it seems like this is not possible. My goal is for someone who wants pants in a size 42 to see only the colors, styles, and fabrics that are available to order. I don’t see it being possible unless I provide you with a list of all 2300 possible SKUs so they can live as individual products on the Shopify back end.
2) I understand you can use an outside app for additional variants after the default three that Shopify allows, but what happens regarding inventory? Do the outside apps sync with the Shopify backend and with our inventory, or do you have to create another app to make it all work so only in-stock items are available to order?
3) Please check the attached Shopify template I filled out to see the first 3 dozen or so SKUs. My desire is for someone to have to drop down menus on the home page for size, style, fabric, and color selection and to have the unavailable items drop out as they go through the process of picking the main 4 variants. Then they can state (not sure how) the inseam length option and belt loop option to that product that actually exists in our stock.
4) I am super concerned about moving the customer records over; Prestashop stores customer data by email address but is a little inflexible when it comes to identifying which are shipping and which are billing addresses. I would want the past orders they have made to move over with the email address and if they have to put in new shipping/billing, so be it.
3) Any additional challenges are involved in migrating our site from Prestashop to Shopify when our products don’t live as individual items on the back end of our site, but instead as SKUs that are built-in real-time?
