Website integration with windows software installed on a VPS

I need help integrating a Website with windows software installed on a VPS
I have a 3rd party windows software I would like to have integrated with my website. For clarity the software is used to convert file types. So when users of my website upload a file to the website which is hosted on a Windows VPS I want to be able to automatically convert the file type using the 3rd party windows software and save the conversion to the server and data to MySQL too.
Most importantly, it will be able to run multiple request on the conversion software not each request having to be queued to run on only one copy of the 3rd party software.
Website is not yet active but is written in PHP, html, CSS and a little Javascript.
