PCB creation from Arduino Mega + Shield

Budget: $1,500 – $3,000 CAD

I have a product using a shield that I designed which goes over an Arduino Mega 2560.
I would like to have this redesigned to have a single board which uses the ATMega chip. I would rather keep things as they are as much as possible as the whole thing is already debugged and working well. It also uses a DS3231 real time clock, which I would also like to be embedded directly to the system.
I have Eagle schematics, but my shield circuit is rather simple - it is basically four 28BYJ-48 drivers + a RTC on a single shield.

I would like to know about past projects and your general experience. If there are opportunities for improvements I'd be happy to hear them.
I would like to have a design which should be ok for FCC and ULC certification.
