Windows Server 2008 R2 cloning issue

I am experiencing a specific issue with cloning my Windows Server 2008 R2. The server boots up properly, but there are certificate issues that need to be resolved. The private keys do not seem to come across.
This means the active directory and IIS fail to load. We have tried to import an exported cert store from the original server but this does not resolve the matter.
We have used Vmware converter and performed an offline migration as well as online conversion.
The VM runs on a Dell T630 running Vmware 6.5. The new server is the latest Dell hardware on Vmware 7.0 but this will need to be confirmed. We are thinking it has something to do with the TPM.
The ideal candidate for this job should have experience with Windows Server 2008 R2 and cloning software. They should be able to troubleshoot and resolve cloning issues. We dont want to fix the certificate issues, but instead fix the issue with the incorrect cloning.
We wont be supplying remote access to the production system hence we are after advice to resolve the issue.
