Troubleshoot Ubuntu VPS CPU Spikes

My VPS server running Ubuntu/Cloudpanel is experiencing random CPU spikes throughout the day, leading to my two websites (an eCommerce site and a classified directory) shutting down. MySQL is the highest consuming process. I need a professional to identify the root cause and implement a permanent solution.
