Diagnose and Resolve Slow Queries and Gateway Timeouts

I have a chat script written in PHP/MySQL on a dedicated Centos 8 server running Plesk. The server is Intel Xeon E3-1230v6 - 4c/8t - 3.5 GHz/3.9 GHz, 32 GB ECC 2133 MHz.
The chat script has a default refresh rate of 2 seconds, however I cannot run this default rate as it causes gateway timeouts. I need an expert in PHP, Database configuration to review and resolve these issues.
Work required:
Review and optimize PHP queries, modify php.ini (if needed), Initiate slow log queries, Diagnose and Resolve Slow Queries and Gateway Timeouts.
