Slow performance Java application Client server

This software is used to configure tree structures of machines that have measurement data. SQL database in backend is used. The tree structure and measurement tasks have many references to eachother, performance drops exponentially when more machines. e.g. a databse that is in size 50mb (hsqldb) will generate a AVL tree of 1gigabyte somehow. Would need someone to profule the app and make recommendations.
