Shopify Dashboard to create automated exporting and importing tasks

My complete project, so that you understand a little better and maybe you may have a better solution.
We have dedicated servers running a production software for manufacturing. It does everything but has no POS Retail side. We use shopify to sell in brick and mortar stores. We want the production software to manage the inventory at the retail stores so we need an interface between the 2. We came up with having Shopify export the orders to our ftp site. Then the system fetches the orders from the ftp site and deducts them from the inventory of each retail store internally on our servers. Then when the store places an order from the warehouse we push the inventory to Shopify to add to the stores inventory. In the end the 2 inventories should match (Shopify location and our internal system). We have 1 main Shopify account and maybe 15-20 additional accounts that would need to be setup in the same way, but all controlled from the main account. Maybe a dashboard dedicated to creating the automated tasks would be good.
All this through an ftp where we deposit files to and from Shopify and our software on site
any ideas would be appreciated if you think there is an easier way.
