Portable R Biomedical Analysis Template

I have a working R workflow that processes several biomedical assay read-outs, generates exploratory and summary plots, and outputs a short write-up. Right now everything lives in loose scripts. I’d like you to turn that code into a clean, reusable template that I—and future collaborators—can drop new data into and run end-to-end with a single command.

Here’s what I need delivered:
• A self-contained renv project so all package versions are locked and the workflow is portable across machines and operating systems.
• A Quarto document that knits automatically, producing HTML (and optionally PDF) with a clear structure—Introduction, Methods, Results, and Discussion are typical, but I’m happy to refine headings together.
• Modular R functions that wrap the core steps (data import, cleaning, statistical tests, plotting) so they can be sourced or called from other scripts.
• Consistent, publication-ready plots. I’ll provide an initial wish-list—histograms, scatter plots, box plots, and a few other visuals—then we’ll iterate. Each plot should share a coherent theme and label style.
• Inline documentation and brief README instructions showing another analyst how to plug in new assay data and regenerate the report.

Proficiency in R is essential, and familiarity with Quarto and renv will make this smoother. I already have example data, existing code, and a rough style guide ready to share the moment we start.
