Protein Phylogenetic Tree Construction

Budget: $30 – $250 AUD

I need a robust phylogenetic tree built from a set of protein sequences. The analysis must use a Maximum Likelihood approach.

Scope
– Accept my protein FASTA file (≈150–300 residues per sequence).
– Perform model testing to select the best‐fitting amino-acid substitution model.
– Build the tree with your preferred ML tool—RAxML, IQ-TREE, PhyML, or a comparable package—running adequate bootstrap or ultrafast bootstrap replicates for statistical support.

Deliverables
1. The final tree in Newick format.
2. A high-resolution, publication-ready image (SVG or PDF).
3. The aligned sequence file (e.g., MAFFT, Clustal Omega).
4. A concise methods note summarising software, versions, parameters, and bootstrap values.

I value clear, reproducible workflows, so please keep command logs or scripts you use; including them is a plus. Familiarity with protein-specific models (LG, WAG, JTT, etc.) and quick turnaround will help your proposal stand out.
